

If I manually set the junk flag in Thunderbird and then run Run Junk Mail Controls on Folder it removes the junk flag. Thunderbird never marks messages as junk. I have enable adaptive controls turned off and trust headers set by Spamassassin turned on. I suspect that for Brian, his mails are being determined as junk by Thunderbird's built-in adaptive junk mail controls and not from the Spamassassin headers. I have also been having problems with the trust spamassassin headers option. Specifically, I get the beep/popup for incoming spams. I can work around this by creating my own filter to move the messages, but this causes problems with the email notification.
